本發(fā)明涉及生物技術(shù)領(lǐng)域,尤其涉及高通量測(cè)序技術(shù),具體涉及一種針對(duì)高通量測(cè)序SNP后所選擇的生物信息分析技術(shù)進(jìn)行評(píng)價(jià)的方法。
背景技術(shù):
單核苷酸多態(tài)性(Single Nucleotide Polymorphism,SNP)分析是目前研究基因功能,尋找與疾病相關(guān)的基因及其突變位點(diǎn),以及進(jìn)行遺傳連鎖分析的一種重要的研究手段,高通量測(cè)序SNP是SNP分析方法中的一種經(jīng)典技術(shù)。
近年來(lái),隨著基因組高通量測(cè)序技術(shù)的快速發(fā)展,極大地推動(dòng)了生物醫(yī)學(xué)、生命科學(xué)等領(lǐng)域的發(fā)展。目前基因組高通量測(cè)序技術(shù)已經(jīng)應(yīng)用于臨床,譬如家系遺傳病遺傳學(xué)診斷、產(chǎn)前遺傳診斷、胚胎植入前遺傳診斷和腫瘤等復(fù)雜疾病個(gè)性化醫(yī)療等,同時(shí)越來(lái)越多研究者采用高通量測(cè)序來(lái)進(jìn)行科研。
但是,高通量測(cè)序后生物信息分析的流程方法參差不齊,且信息分析后的數(shù)據(jù)結(jié)果的可信度也參差不齊,最關(guān)鍵的問(wèn)題是數(shù)據(jù)分析完后,大量的數(shù)據(jù)堆積在一個(gè)文件中,很難直接評(píng)估分析結(jié)果的好壞,一般都要等實(shí)驗(yàn)驗(yàn)證后才能確定所采用的分析流程方法的好壞和數(shù)據(jù)的可靠性。
高通量測(cè)序技術(shù)要在臨床廣泛應(yīng)用,除了測(cè)序技術(shù)的不斷更新外,其中最為重要的環(huán)節(jié)就是生物信息分析的準(zhǔn)確性和可靠性,如何評(píng)價(jià)大量數(shù)據(jù)經(jīng)復(fù)雜分析流程出來(lái)的結(jié)果是否可靠,目前唯一方法是進(jìn)行大量位點(diǎn)的實(shí)驗(yàn)驗(yàn)證,驗(yàn)證結(jié)果不好,再重新進(jìn)行信息分析;或很多研究直接采用更嚴(yán)格的篩查條件來(lái)過(guò)濾更可信的SNP并實(shí)驗(yàn)驗(yàn)證,這樣驗(yàn)證的準(zhǔn)確性會(huì)很高,但不足之處是會(huì)導(dǎo)致很多可能有用的信息丟失。
因此,開(kāi)發(fā)一種能直接評(píng)估信息分析流程方法好壞和數(shù)據(jù)可靠性的方法十分重要,對(duì)高通量技術(shù)在臨床中的應(yīng)用具有重要意義。
技術(shù)實(shí)現(xiàn)要素:
本發(fā)明的目的在于針對(duì)現(xiàn)有技術(shù)的不足,提供一種可以對(duì)高通量測(cè)序SNP后所采用的生物信息分析技術(shù)進(jìn)行快速、直觀(guān)、有效評(píng)價(jià)的方法。
本發(fā)明的上述目的是通過(guò)如下方案予以實(shí)現(xiàn)的:
為了快速有效地驗(yàn)證高通量測(cè)序SNP后所采用的生物信息分析技術(shù)是否準(zhǔn)確,分析數(shù)據(jù)是否可信,本發(fā)明人從人類(lèi)參考基因組hg19的保守區(qū)域中獲得保守序列,并在該保守序列上人為設(shè)計(jì)SNP,然后對(duì)含有人為設(shè)計(jì)SNP的序列進(jìn)行隨機(jī)生成雙末端測(cè)序序列(Pair-end Reads),再對(duì)生成的序列文庫(kù)進(jìn)行驗(yàn)證和篩選,最后篩選得到134條核苷酸序列(如SEQ ID NO:1~SEQ ID NO:134所示),這134條核苷酸序列每次隨機(jī)產(chǎn)生的序列文庫(kù)中都一定會(huì)包含有402個(gè)SNP位點(diǎn);所述402個(gè)SNP位點(diǎn)是rs.hy00001~rs.hy0000402,具體信息如表1所示。

本發(fā)明人用這已知402個(gè)SNP的134條核苷酸序列作為內(nèi)參,對(duì)生物信息分析技術(shù)的合理性和數(shù)據(jù)可信度進(jìn)行評(píng)價(jià),具體技術(shù)方案如下所示:
一種針對(duì)高通量測(cè)序SNP所用生物信息分析技術(shù)的評(píng)價(jià)方法,該評(píng)價(jià)方法具體包括如下步驟:
步驟1
將如SEQ ID NO:1~SEQ ID NO:134所示的134條核苷酸序列隨機(jī)生成100層雙末端測(cè)序序列;
步驟2
將步驟1得到的所有序列和待生物信息分析的高通量測(cè)序序列一起采用生物信息分析技術(shù)進(jìn)行信息分析,然后對(duì)信息分析結(jié)果進(jìn)行檢驗(yàn),根據(jù)檢驗(yàn)結(jié)果評(píng)價(jià)該生物信息分析技術(shù)的準(zhǔn)確性和數(shù)據(jù)可靠性。
上述評(píng)價(jià)方法中,如SEQ ID NO:1~SEQ ID NO:134所示的134條核苷酸序列隨機(jī)生成100層雙末端測(cè)序序列,這隨機(jī)生成的序列文庫(kù)中必然包含有本發(fā)明已知的402個(gè)SNP位點(diǎn)(rs.hy00001~rs.hy0000402),因此,將步驟1得到的所有序列和待生物信息分析的高通量測(cè)序序列一起采用生物信息分析技術(shù)進(jìn)行信息分析,然后對(duì)信息分析結(jié)果進(jìn)行檢驗(yàn),所述檢驗(yàn)內(nèi)容就是看信息分析結(jié)果中本發(fā)明已知的402個(gè)SNP位點(diǎn)(rs.hy00001~rs.hy0000402)的檢出率和準(zhǔn)確率,若402個(gè)SNP位點(diǎn)的檢出率<95%,則說(shuō)明該生物信息分析技術(shù)的準(zhǔn)確率和數(shù)據(jù)可靠性均不好,需優(yōu)化;若402個(gè)SNP位點(diǎn)的檢出率≥95%,再看其SNP的基因型是否和表1中402個(gè)SNP的基因型吻合,若基因型的準(zhǔn)確率<95%,則說(shuō)明該生物信息分析技術(shù)的準(zhǔn)確率和數(shù)據(jù)可靠性均不好,需優(yōu)化;若402個(gè)SNP位點(diǎn)的檢出率≥95%,且其基因型和表1中402個(gè)SNP的基因型相比準(zhǔn)確率≥95%,則說(shuō)明該生物信息分析技術(shù)的準(zhǔn)確性和數(shù)值可靠性好。
上述評(píng)價(jià)方法中,將如SEQ ID NO:1~SEQ ID NO:134所示的134條核苷酸序列隨機(jī)生成100層雙末端測(cè)序序列,所述隨機(jī)生成100層雙末端測(cè)序序列采用本領(lǐng)域技術(shù)人員的常規(guī)操作即可。
上述評(píng)價(jià)方法中,生物信息分析所采用的模板為人類(lèi)參考基因組hg19。
與現(xiàn)有技術(shù)相比,本發(fā)明具有如下有益效果:
1.本發(fā)明的評(píng)價(jià)方法適用于任何高通量技術(shù)測(cè)序數(shù)據(jù)的SNP分析流程方法和分析數(shù)據(jù)可靠性的評(píng)估,適用性廣;
2.本發(fā)明的評(píng)價(jià)方法可以在SOP(標(biāo)準(zhǔn)操作流程)條件下直接對(duì)分析數(shù)據(jù)進(jìn)行評(píng)估,相對(duì)于常規(guī)的流程(先信息分析后,再實(shí)驗(yàn)驗(yàn)證后才能確定信息分析流程的好壞及數(shù)據(jù)的可靠性)可省去大量不必要的驗(yàn)證時(shí)間和成本。
具體實(shí)施方式
下面結(jié)合具體實(shí)施例對(duì)本發(fā)明做進(jìn)一步地描述,但具體實(shí)施例并不對(duì)本發(fā)明做任何限定。
實(shí)施例1 134條核苷酸序列的獲得
本實(shí)施例給出如SEQ ID NO:1~SEQ ID NO:134所示的134條核苷酸序列的來(lái)源,試驗(yàn)中所采用的方法均為本領(lǐng)域技術(shù)人員的常規(guī)操作,具體步驟如下所示:
步驟1.尋找人類(lèi)參考基因組hg19的保守區(qū)域
以人類(lèi)參考基因組hg19中兩兩dbSNP(寡核苷酸多態(tài)性數(shù)據(jù)庫(kù)database of SNP)間在同一染色體上間隔距離大于400bp并且落在外顯子區(qū)域上的區(qū)域初步設(shè)定為保守區(qū)域,并按照dbSNP的位置提取兩個(gè)SNP間的序列,得到的序列大于400bp并且不含有模糊堿基(N),一共找到778個(gè)保守序列。
步驟2.Blat驗(yàn)證
用工具Blat驗(yàn)證步驟1的778個(gè)保守序列在人類(lèi)參考基因組hg19的保守性,確保序列能夠在基因組上唯一比對(duì);將比對(duì)長(zhǎng)度大于原序列的90%,同源性大于等于99%定義為與基因組比對(duì)匹配,將具有多重比對(duì)的序列去掉,則最終從這778個(gè)保守序列中得到232條唯一比對(duì)的序列。
步驟3.Bowtie2驗(yàn)證
將步驟2得到的232條序列進(jìn)一步用Bowtie2驗(yàn)證,人類(lèi)參考基因組同樣為hg19,建模之后比對(duì),最終從這232條序列中得到205條唯一能夠比對(duì)到基因組的序列。
步驟4.去除Y染色體的序列
由于Y染色體研究不全,Y染色體上存在很多不確定的序列,為了排除不必要的干擾將Y染色體的全部去掉。
將上述步驟3得到的205條序列去除含有Y染色體的序列,則最終從205條序列中得到154條序列。
步驟5.設(shè)定SNP
以步驟4得到的154條序列為試驗(yàn)對(duì)象分別設(shè)定SNP,SNP的設(shè)定方法是:將每條序列的中間100bp的區(qū)域設(shè)定3個(gè)SNP,其中一個(gè)為雜合SNP,兩個(gè)為純合SNP;中間位置設(shè)置一個(gè)SNP(設(shè)定為雜合SNP),然后在中間SNP的上下游50bp各設(shè)置一個(gè)SNP(2個(gè)SNP設(shè)定為純合SNP)。
步驟6.隨機(jī)Reads的生成、驗(yàn)證和篩選
將步驟5已經(jīng)設(shè)定好SNP的154條序列每條隨機(jī)生成100層pair-end reads,將全部生成的reads用bowtie2比對(duì)到人類(lèi)參考基因組hg19;由于每個(gè)序列的設(shè)定文庫(kù)也有可能是多重比對(duì)序列,所以要將有多重比對(duì)reads的產(chǎn)生序列去除,則最終從154條序列中篩選出135條序列。
步驟7.第二次排除和篩選
將步驟6篩選得到的135條序列重新生成pair-end reads,用bowtie2比對(duì)之后再用samtools和bcftools尋找步驟5設(shè)定的SNP,結(jié)果發(fā)現(xiàn)135序列中有一條序列因?yàn)閟np位于重復(fù)堿基邊緣而沒(méi)有尋找出來(lái)(AAAA t/a TTTT),將該條序列排除后,則最終得到134條序列,其核苷酸序列如SEQ ID NO:1~SEQ ID NO:134所示。
對(duì)上述134條序列進(jìn)行重復(fù)驗(yàn)證,確保其每次隨機(jī)產(chǎn)生的reads都能產(chǎn)生402個(gè)我們?cè)O(shè)定位置的SNP;所述402個(gè)SNP位點(diǎn)是rs.hy00001~rs.hy0000402,具體信息如表1所示。
實(shí)施例2高通量測(cè)序SNP生物信息分析流程和數(shù)據(jù)可信度的評(píng)價(jià)
本實(shí)施例待生物信息分析的對(duì)象為:
(1)樣本:3個(gè)人的外顯子高通量測(cè)序序列;
(2)內(nèi)參:實(shí)施例1的134條序列。
本實(shí)施例采用生物信息分析技術(shù)是先用bowtie2比對(duì),再用samtools生成SNP。
本實(shí)施例的評(píng)價(jià)方法,其具體步驟為:
步驟1
將3個(gè)人的外顯子測(cè)序數(shù)據(jù)分別隨機(jī)抽取得到90層pair-endreads;
將實(shí)施例1的134條序列隨機(jī)生成含有設(shè)定SNP的100層pair-end reads;
步驟2
將步驟1的所有序列用bowtie2比對(duì)到人類(lèi)參考基因組hg19(bowtie2參數(shù)為:bowtie2-D 20-R 3-N 0-L 20-i S,1,0.50),將篩選出來(lái)的unique reads用samtools生成SNP(samtools的參數(shù)使用默認(rèn)call snp的參數(shù)),然后對(duì)生成的所有SNP進(jìn)行檢驗(yàn),具體內(nèi)容是檢驗(yàn)我們?cè)O(shè)定的402個(gè)SNP(rs.hy00001~rs.hy0000402)在生成的SNP中是否能夠檢驗(yàn)出來(lái),并且檢驗(yàn)出來(lái)的SNP是否與我們?cè)O(shè)定的SNP基因型是否吻合,檢驗(yàn)結(jié)果如表2所示。
表2設(shè)定SNP在真實(shí)數(shù)據(jù)模擬的敏感性與準(zhǔn)確性
從表2可以看出,在所有生成的SNP中,402個(gè)SNP(rs.hy00001~rs.hy0000402)的檢出率均大于97.5%,且準(zhǔn)確性均達(dá)到100%,因此說(shuō)明本實(shí)施例采用的生物信息分析技術(shù)的準(zhǔn)確性和靈敏性都非常高,數(shù)據(jù)可靠性也很高。
